Liftgate won't close after I replaced hinges.

When I bought the TJ, one of the liftgate hinges on the hardtop were broken. The window was duct taped shut. It was spring and I simply took the hardtop off put the soft top on and replaced the hinges while it was in the garage.

Now, the problem. I bought a pair of stainless hinges off of ebay. Being the first purchase to the jeep, I can't even remember if they were for a TJ, don't even know if I knew at the time to check. I also didn't realize that they didn't come with any hardware. They were hinges only. I figured, when I got them, that I would just use the old bolts and stuff from the old ones. OH yeah.....they're broken.

OK...I go to Lowes buy some washers and locking nuts that fit. (The plastic parts that go under the outside of the hinges were ok so I used them) I put the new hinges on, everything looks great. Untill.....

I put the hardtop on the jeep for the winter, and what happens? The glass won't close right. It has about a half inch gap between the seal and the glass at the bottom of the glass.

Now I'm not sure what to do. I've tried adjusting the hinges up, down, side to side. Tried putting something behind where it bolts to the top, everything. Now I'm stuck and out of ideas. Did I buy the wrong hinges? Did I install them wrong? Did I do a stupid thing by just buying regular locking nuts? (They don't hit the hardtop when it closes) I have no idea what I did wrong, but I'm sure it was something.

I'll try to get some pics to help explain what I'm talking about.

This last one hits a little at the top because of the wiper motor, but I didn't add anything to it but the washer.
