Clutch?

I recently moved my skid plate for the transfercase back to it's original place. I am now experiencing some strange noises from the transmission area (whinning and squeeling) I have a slip yoke eliminator and a Tom Woods drive shaft so I don't need the transfercase drop brackets in place.

I guess my question is, could these noises be from some sort of miss allignment or is my cluch and pressure plate on its last legs?
