Engine Swap 2002 Wrangler X 4x4

I'm new to the Jeep world. My stepson just bought the Jeep and it has a rod knocking. It has a 4.0L with a standard transmission. I have done many motor swaps and rebuilt my share in many cars, trucks and boats. but have never messed with anything this late model and never a Jeep. What I am looking for is some general information, some tips, some tricks. Should I pull the std tranny and transfer case first or leave it in the jeep. Things of that nature. Things that yall have learned that may make my job a bit easier. I use AlldataDIY. I have found it very helpful in the past with other vehicles. If there is another site that is better for Jeeps, Please let know which to try. Thanx for your help. Steve
