There must be some kind of marine product for doing that, I know bleach would work but I would be hesitant about using bleach on a $500 soft top. I'd check out a marine shop and see what they have then look at the ingredients or sniff it and see what it smells like. Maybe a color fast bleach. You want to kill the mildue without destroying the top.

Inside or outside of the top?

Inside, use a mix of 3 parts water to 1 part bleach and allow to dwell (10 inutes)... Wipe clean and your're done. (Need good ventillation and don't get the solution in your eyes).
New air freshner or some Frabreeze to neutralize the bleach...

Outside - the sun is the cheapest sterilizer going... simply bake in the sun, rotate every 20 minutes, wash down.

It ain't no fun unless you get some of it on you.
