I noticed that there are seven dents on the bonnet/hood of my JK.
Not sure how they got there as I keep it garaged.
The only thing I can think of is neighbors throwing stones whilst I have parked up.
The dents are about the size of a penny, 1 or 2 mm deep, the paint has not cracked thankfully.
1. Is it hard to get dents out, could I do it myself?
2. Do I need to remove the liner from inside the bonnet/hood?
PDR, paintless dent removal, maybe could help, depending on how badly damaged. The stock regular hood is a very thin gauge. It doesn't take much to dent it.
harbor freight sells a couple of different dent "pullers". one suction based, and the other uses a hot glue. both work, depending on the "dent". if they work, the paint should be ok.
hammer and dolly will work, but will probably damage the paint, and you would need to remove the liner.
Or.....you could do some serious off road stuff. The scars would make those little dings seem like nothing.
I'd also keep an eye on the neighbors. If it is them, you need to address it, else it will happen again.

The mystery hood dents might simply have been a passing hail storm. Not so mysterious was a dent on my Mustang hood several years ago that I can attribute to the a$$hat neighbor teeing off in his driveway.
