Might try taking your freedom panels off and cleaning all the rubber seals with 303 protectant or some other vinyl cleaner/conditioner.

They tend to get squeaky after awhile.
Rear window, tailgate and door seals need an occasional cleaning and conditioning as well.

If it still squeeks loosen the hard top mounting bolts and re-snug them.

Or just ride around in the back with the seat out while someone else drives and poke around until you find the source.

let us know what you find.

I have a 2-door jk and had the same noise from what you are explaining.Take off your front 2 freedom panels.Either stand on front door sill or seat and look at the hard top at the front where the back of the front freedom panels seat.Just under the hard top on both passenger and drivers side there are 2 support rubber stops that support the front of the hard top.Take some wd-40,silicone spray,or oil and make sure the rubber is lubed up between metal and rubber.

Turn up the radio it's a jeep they rattle if you do any off-roading. I've got a rattle behind my center console and it only rattles when the outdoor temp is 30 and lower.

Just when you find this rattle something else will start rattling.

Try spraying some silicon on the rear door and window seal.

I got the same noise when I first got it. Took the freedom top off (nice day) and tightened it up really well when putting it back on...it's better now, though still there.

My sound is behind my rear seat like 12 mice squeaking away when ever I go over a bump sounds like styrafoam rubbing on something.
