Thanks for the reply! Would you be able to tell me what that will do to the ECU of my jeep? I had made a call to my dealer to inquire what gear I have and was told that I have a Dana 44 3.21 so I guess that is what I will set it to. But what does that mean in terms of performance?
No you do not. The FlashCal has a "Factory" setting. You only change the values that you want to change. If you haven't changed the gears leave the settings set to factory.
I just bought the Flashpaq which is essentially the same and noticed the same thing, when i upgraded my tires to 37's and changed the tire settings with the flaskpaq, 2nd gear became obsolete, nothing would happen and I would have to manually bump it up another gear to get the car to accelerate any more, but then I changed it to the actual ratio as opposed to what it was originally set to and it solved the issue and increased my mpg by 2.

Can the Flashcal F5 change the tpms set points? On their website it just says it can turn them off and on. But on another thread someone mentioned "adjusting" their sensors with the flashcal.
You can set the tpms psi to what ever you want. If your driving on sand and want to deflate to say 15 lbs. You can set the tpms to 10 lbs. So the light doesn't come on.
