1997 Jeep Wrangler TJ Problems

Greeting everyone. I haven't been poking around much lately, my jeeps been down for two months rebuilding the entire transmission. It seems now I have other issues with acceleration.

This past weekend I installed a new MagnaFlow Direct Fit Catalytic Converter and a Dynomax Super Turbo Exhaust Systems. Simple enough installation but now it seems that my jeep is running very rough.

When starting my engine everything is fine, idles around 800 rpm but has started to putter.
When starting to accelerate, 0 -30 MPH it feels sluggish like it's choking itself out. Then it starts to back fire, small auditable pops. Once the engine warms up everything is fine.

Any suggestions as to what I need to do or what the problem could be?.

I have a spare fuel pump that I plan on installing and was looking to replace the O2's.
