Engine Knock

It sounds like there's a jack hammer going off under my hood. It only makes that sound when I'm in drive (it's a 3 speed automatic) once I press on the breaks and stop. Any mechanics or any fellow jeepers know what could be causing this? I can't tell if it gets worse when my a/c is on or that has anything to do with it. 2000 Jeep Wrangler TJ Inline six 4.0L
Just changed the oil about a week ago and had the transmission reworked after some bad water fording (water got into the transmission fluid but thankfully managed to keep the air box dry).

Can't here nothing but moving around with camera on video. Even air playing over surround sound. No clue. Check transfer case for water to if ya had to drain transmission.

I know its quiet(which is probably a good sign for now) but if you turn the volume all the way and use head phones you should be able to hear a knocking sound at the start of the video.
