engine misfire need help

So over the last couple of week my 4.0 engine has been acting funny. The first was when I got up in the morning and started my jeep let it warm up then headed to school I could not go over 3000 rpm with out I couging like it was going to die. But after I let off the gas it was fine. I turned around. Took it home and scanned it with my dads scanner. It was a cylinder 6 mis fire. The next week it did the same thing and was 6 again. Well today it happed and my dad came to school and scanned it was a cylinder 5 this time. It only really happens when I sits for a day and is cold. I am really confused and need help any ideas
