Go back over everything you disconnected when you did the clutch. Double check any electrical/sensor connections. Look for any wire harnesses that got pinched.

Does the check engine light have anything to do with spedo not working or something totaly unrelated

Yes, the speedo gear can cause the check engine light to come on.

The speedometer gear housing must be rotated to the correct position so the speedometer gear can engage the pinion gear inside. My $$$ is on the housing not being rotated to the correct position. Just installing it so the numbers on the housing match the speedometer gear tooth count is not enough, it has to be rotated a bit more so the gears engage.

Check out this very good writeup and be sure to click on the photos to make them larger... Changing Your Jeep Speedometer Gear

The speedometer gear housing has certain positions it must be in depending on the speedometer tooth count. If it isn't rotated to the right position, the speedometer gear will not engage the pinion gear inside the transfer case and the speedometer will not work.

As said above, just setting it so the correct tooth count number is next to the dot may not be rotating it quite enough so the gears are engaged. It is often required to have to rotate it a bit more to one side of where the correct range of numbers line up with the dot to get the gears to engage.
