Popped a fuse, triggered check engine light

I was swapping my head unit out with a newer one and when I wired up the harness, I hooked up the brown wire in the stereo harness, which actually said (NOT USE) on the diagram that came with the harness. Anyhow, I hooked brown to brown anyways and when I plugged it in, my instrument panel shut off and I popped my main radio fuse. So I replaced and fixed the wiring, now everything works perfectly.

My problem is that my check engine light came on immediately after(no surprise) and when my buddy ran my code today, it threw like 6 different codes about emissions, exhaust, ect.... Is this normal? Or did I potentially damage a bunch of sensors and electronics in my jeep?

Unhook your battery for 15minutes to clear codes. I got OCD so I'd do it over night but 15 is supposed to work.
