Removed front driveshaft, now getting a clunking

Lately I've been getting some really bad vibes from my 03 SE between 15-35mph. And some abnormal vibrations around 50-60. But only around 45 and 65+ does it feel normal. It started about 1.5 weeks ago and slowly started getting worse.

I went under and inspected my u-joints. My front seemed like it needed changing so I removed it this past weekend. And intend to change them over the week. I read on the forums before that it's ok to drive without the front d/s. Well, to my surprise, the vibrations are still there. If anything they seemed to get worse.

It also developed a new noise. It's a nasty clunking noise coming from the t-case area. It mostly happens when I slow down to a stop and the clutch is disengaged (foot on pedal) and the transmission is in neutral. What could it be?

My guess for the vibrations is either the rear driveshaft or motor mounts. The mounts look pretty worn. As for the clunking, I'm not sure. Maybe something shifted while I was removing the front driveshaft?

I'm pretty stumped and plan on taking it to a mechanic this week. I just want to have an idea so I don't get charged for unnecessary fixes.

I have a 3'' lift with a mml and t-case drop. It's the zone 3'' kit.
