I installed an HEI the other day and pulled a bunch of wires. I think there's more that I could take out, but I don't want to screw something up. Now, I'm looking at the vacuum lines and hoping to remove as many as possible to clean up the engine and help it run as well as possible. I've noticed that there is not a single line running to or from the CTO, and the EGR valve, while present, is bypassed. I'm probably going to get a new one whenever I get around to it, but for now, should I plug all 5 CTO ports, or are they not affecting anything set up this way? Also, should something be running to it that currently isn't?

This is OT, but I'm looking at your weber carb line routing and I'm wondering where your fuel bowl vent is routed?
Also, where is your rear valve cover vent routed?
I notice your PCV valve is connected to the carb spacer port.
(I installed a weber and I'm trying to route my lines.)

To be honest, I'm trying to learn about the carb and routing of lines as I go. A PO installed it, and I'm not fully sure of everything they did to this Jeep. They did strange things like splicing the O2 sensor into the wiring mess because the Weber doesn't need it. (?) there's also some unhooked hose connections on the canister under the washer fluid reservoir that I'm trying to figure out. I have a feeling there's a leak or unplugged hose somewhere. I'm hoping to get most of these hosed out.

The CTO is just a vacuum switch that turns vacuum on or off with coolant temperature. If you plan on running EGR, keep the CTO as it keeps it turned off till the engine warms up. It also keeps the vapor canister from purging till warmed up.
you only need to cap the ports to keep them clean till you hook it up again

No. I did last week though when I took all the ECM wires out. It's kinda like either they didn't know what they were doing, or only did half of the job. It was running fine, but lots of weird little mysteries in the wiring and vacuum lines.
