Full doors not fitting properly/Window regulator problems

Ok, I got the window regulator released but I can't pull it out from the full doors. Mechanism seeing to be stuck on something (vent window track maybe?) I can realease the vent, because I cannot lower the glass. Second question, I did pull-off half doors out of my '91 YJ and seat the new full doors on hinges just to realized that door had like a 1/2" gap in the front and is rubbing on the rear bottom with a good 1 inch gap on the rear top. I don’t thing that any of the windshield brackets/bolts are fastened all the way. Thinking on getting doors hinges without holes for screws and make my own pattern. Any help? Thanks.

You know that doors are adjustable? Loosen the 3 bolts on each hinge on the door and then the door will have some play so you can get it to seat right. A heat gun helps with the threadlocker on the bolts. Once the hinges are loose you should be able to get the door to line up right and when it does have someone else tighten the hinge bolts.

I have no idea on the window part. If you figure it out post back, as I just found out my passenger door window only rolls down about an inch before getting stuck. Since it's February I haven't felt like fixing it yet.

You have to pull out the Vent window assembly (it is attached by a screw or two on the frame and another under the door panel) to remove the main window. But in order to do that you need to lower the glass. Once you have door panel off you should be able to reach into the door and see anything it might be stuck on. you may have to cut open the plastic inside the door. I would get a small mirror and a flashlight it should make your lif easier trying to see all of it.

First at all... BIG thank you to Undead-89 and MetsFan978 for replying... yes I did find out that the doors hinges are adjustable (find out in another jeep forum) and the windshield frame is adjustable too.. so I need more time and help to do that (thank you MetsFan978). Now as I said I cannot lower the window all the way down. I will try my best to lowered down (the glass is scratched anyway) and doors seeing perfectly straight. I have a small mirror and a lamp. I will take your advice and double check before but I am sure is the vent window track. I will post some pictures.
