Help with Factory Security System

I have a '93 YJ with a 4.0, AX-15 and NP231. It has a factory security system that appears to kill the fuel and starter, although it doesn't have an alarm. After having frequent problems with it starting, I removed the clear plastic box beneath the dash. Apparantly that wasn't everything, as it still had occasional problems starting and the turn signals will flash on and off when the security system engages. I fixed the starting problem by installing a starter switch, but I would like to remove the rest of the OEM security system. I searched this forum and checked the manual; however, I can't seem to find information about removing it. Does anyone know what to remove?
