from what i gather it is a lot more difficult to make a vehicle with an auto tranny into one with a manual tranny. it doesn't really seem worth it to swap an auto for a manual. i think someone posted a thread like this recently. i'll try to find it so you can read the responses.

depends on the motor. if its a 2.5 everbody you deal w/ is gonna drag there feet w/ any help. and it will only mate w/ an ax-5 i believe (may be wrong here) the 4.2 has a ax-15 trans. much stronger than the ax-5 these are the manual transmissions. but again, if you plan on wheeling it and more importantly if you wanna play on rocks, i would go automatic. and finally, if your dead set on a five speed manual for a 2.5 i'll sell ya mine!lol. i took mine out for a nice th400 auto tranny. hell i'll sell ya my 2.5l motor as well! cuz you'll probably need one in a couple yrs if you wheel a 2.5 w/ a ax-5.
mine: 95' YJ-4"lift (Skyjacker) 2" body lift. chevy 350/th400/np241 swap. herculined interior, boat drain plugs for floor. TJ hood. 33" MTR. Up next: bigger axles.

Its not that hard to do if you swap in a jeep tranny that is mated for your motor. I just did a swap on my yj from a auto to an ax15 and yes it is more challenging on the rocks but with the gearing and axles I am running I need mor that 3 gears .

Your best bet is to go to a junkyard and pull of the parts you need from a junk jeep. you will need the slave cylinder and the brake/clutch pedal braket to start. you could alos grab the brake light switch that goes with it iirc it is different from auto to manual.
