This is a pic of the drivers side of my trany in my 89 yj. I don't know what it is and would like to from the looks of it there hasn't been anything there for a long time. So maybe it's some kind of vent?
Any one got a better guess?

Im not 100% sure but im pretty confident that that's suppose to have a cover and when your removing your automatic transmission you take that cover off to unbolt the flywheel and also hand turn it with big flat head screw driver to get all the bolts off the flywheel if someones just swapping out the tranny or engine. Not really a big deal if your missing the cover but once I get home I will try take get pics of mine because I also have an automatic tranny on my 88 yj.

You say this is the drivers side of the tranny. If so, it looks like a bellmouth with a slot for a pickle fork conversion. This would be to relocate your slave cylinder to the outside of the bellmouth for easier maintenance. They make a kit for this.

Is that near the top? if so:
Looks like someone might have swapped a newer transmission/Bellhousing into your Jeep, that appears to be the hole the crank sensor is located in on a 4.0L

What transmission do you have? BA-10 or AX15? if you have the AX15, you have an upgrade!

I'll look into that would that info be stamped on the tranny somewhere and should I look into covering that whole with something?
