lots of silcon and dielectric grease
used the dielectric grease (I use the silcon caliper grease) on all plug in connections.
used silcon rtv to seal distributer cap, ran a vent tube out of the top of the cap to a high place.
seal up where the air filter hose goes to the throttle body,
extend all breather hoses, differentials and trans/ tcase, also clamp them on the fittings.

It may be because I am new to all of this, but it sounds difficult to seal it up.

Change the tranny fluid often!! There is no way to seal up that tranny. The area around the top of the shift boot is the breather if the top of tranny goes under then water goes in.
