I just sold my 2015 JKUHR (no need for 4 doors) and bought a brand new 2016 JKHR. I have Method NV's wrapped in 37x12.5r17 Nitto Trail Grapplers and I want to slap them on the new 2-door. I'm sure I could probably get away with a 2.5" lift with some trimming and flats, but would that be ideal? Or would it be better to go with the 3.5" lift?

Do you have any kits you recommend? Aside from replacing front and rear driveshafts, and guesseting the C's, what other modifications should I consider?
2.5" is ideal for 35s... If you're going to make the jump to 37s do it right the first time with the bigger lift. Find a reputable 4x4 shop that does this regularly, there are other upgrades recommended to run 37s. It will cost you more up front but will save you a lot of grief in the long run.
I'm not worried about the cost as much as I am about quality work and components and "doing it right." That being said, I'm not a millionaire and I don't ever plan on upgrading to 60's, DTD, and 44" tires (at least not now anyway haha).
i would do 3.5" with 37". We all know its going to cost you more than 2.5". You will need new driveshafts, control arms, high steer flip, drag link if you eant it to drive like stock or better
I like your list of upgrades...it's exactly what I want to do. But this conversation quickly turns into a "well you should probably upgrade to a PR-44 with RCV's and an ARB locker.
RK and MC make good 3.5" lifts. You may or may not need a DL flip at 3.5". You'll either need exhaust modification or a driveshaft. Really, being you have a 2dr, it'd be far better to replace both shafts to also address driveline angles at that height. Front adj. TB and rear relocation bracket are a must. All this in addition to the gussets you mentioned, etc.
