clunking is 6 speed trany warmed up at idle

2012 jk rubicon with 6-speed. has a clunking noise at times when idling and warmed up. sound like it is coming from the back of the transmission to transfer case area. already had the throw out bearing replaced due to a chirping sound.
the noise will come and go. anybody else have this concern. this is my second
jk in the last two years. my 2010 was the biggest piece of junk. this one is starting have similar concerns.

I have less than 200 miles on my new jku 6 speed. Last night it started making a clicking/vibrating noise at idle on and off. It seemed to happen when the radiator fan turned on. It freaked me out anyone else have this issue. Cant tell exactly where its comng from. Could be a heat sheild, tranny, engine, plastic. Idk it was difficult to tell

I believe that I have heard this noise on my 2012. If you are in the cab can you hear it from underneath the shifter? Almost sounds like a clunking from a diesel. The strange part is that it gets heavier if I press the accelerator while in neutral. I took it in to have the noise checked out and the dealer, to my utmost surprise, claimed it was normal. Oh well have 95k left on the warranty. At least i now have a documented complaint.
