Only you can decide for yourself. I've had both on TJ's and now Jk's. I am pretty happy with the manual so far in my 2012 JKUR. Sucks some in traffic, but when I took it offroad the first time I loved it. Plus the wife wanted a manual again too. They can be a lot of fun. Plus, in this day and age actually having to drive sure helps keep your attention on what is important while behind the wheel. Go drive both before you decide.

Who's got that "auto vs. manual" face palm pic? It's been awhile.

No it doesn't depend, there can be only one.

And I vote for the automatic, especially if you commute in heavy traffic! I've had 3 Wranglers:

1. 1995 with manual
2. 2005 Rubicon with manual
3. 2012 Rubicon with automatic

Trust me, if you daily drive the new auto is slick. 2011 and earlier I may agree with these guys though, although commuting was terrible with the manuals. (I live in San Diego and commute to Sorrento Canyon)

Now to answer....

If you're asking, automatic all the way. (It's a good trans.)

If you're the type for a manual, you'd already know.

I went through the same questions. After reading many post's of this type I special ordered the rubicon withe Hemi option and paddle shifters. Best decision I made.
