Have searched and came up with nothing so hoping y'all can help. I just hit 5000 miles last night and it started happening. When I push in the clutch to say stop at a red light it starts making a thumping noise. It only happens if the clutch is in if I put it out of gear and let up off of the clutch it goes away. The jeep seems to drive fine no different other then the noise. I can also feel it in the clutch pedal so I know it has to be something wrong. I did go off road 2 weeks ago but it just started last night. It's really low and I can't hear it out side when my wife pushes in the clutch.

It's definitely not normal. It almost sounds like there could be a problem with the clutch disc. I think it would have to be inspected to actually determine what's causing it. The clutch disc and clutch assembly is covered for 1 yr or 12K miles. Use the warranty if it applies.

So update on my clutch. Took it in they looked at it for about 15 mins and are just going to order a new clutch. Said I'm safe to drive until it can be fixed. My question I have been wondering is will the clutch warranty start over or will it stay the same and when my car hits 12k miles is the warranty is dead?

Since they're replacing the clutch under warranty, you should have another 12/12 on the replaced parts beginning when they're installed. Make sure you verify when you take it in. Dealers that I have used have always extended the warranty on parts, unless the parts will normally come under 3/36.

Dealers that I've dealt with will cover Mopar parts that they install, even if it exceeds the 3/36 warranty. For example, if an alternator is replaced at 35,000 miles the "new" replacement part will be covered past the 3/36. If a warrantied part is installed by the dealer on the last day of the 3/36 warranty and two weeks later it fails, you're then indicating that the part carries no warranty past the 3/36. I'm not talking about the complete 3/36 re-setting, it's the individual covered part that was replaced. In fact, Chrysler indicates this as follows:
"Warranty. All Mopar repair parts are covered by a 24-month/unlimited miles nationwide warranty. See your dealer for a copy of this warranty."

The OP should check with the dealer as Chrysler indicates.

The Mopar warranty starting in Oct. is now 2yr warrant. The part would carry the 2yr warranty.

But this is a special case. Being that nothing is being paid out of pocket the warranty will not be extended.

In the case like a battery being prorated and customer has to pay out of pocket then the warranty would restart.
Or if you had to pay a deductible then it would restart.

Hope this helps.

There's no indication in the warranty information that a "clutch" replacement will not carry at least a continued 12/12 warranty from the time of installation if it's replaced under it's original 12/12 warranty. If you look above you'll see that it's specifically not listed as one of the Mopar "products". Whether an owner pays for a repair or it's provided at no charge under either a 3/36 or 12/12 warranty, a limitation doesn't come into play unless the part is on the above list. A battery is specifically listed like the example you used, and it would have a "time and mileage limitation". All of this information is specifically explained in the Chrysler/Fiat warranty book. They always indicate a disclaimer to contact your dealer for further information when they print literature such as owners' manuals, warranty info., brochures, etc. That's why I also recommended that the OP contact the dealer.

The guy is lucky they are replacing it in the first place. Most dealers would tell you to learn how to drive and give you a bill for 2k. To honestly believe a warranty on a clutch (or any other part) that was replaced under warranty is going to reset the warranty on that one specific part is laughable.

The lawyer speak you keep posting had to do with replacing parts out of pocket, outside of factory warranty.

The OP is "lucky"? Clutches can fail not only due to wear. The dealer is replacing it because it falls under the 12/12 warranty contract. That's all that Chrysler goes by, except if they make a claim of "abuse". That can be with practically any part if it applies, which isn't the case here. You don't think that any part(s) of a new replacement clutch can be installed and then be defective which would warrant another replacement? There are at least 20 other parts to the clutch package, other than the disc, which it sounds like you're probably talking about as far as "wear", that Chrysler deems is part of the total "clutch" assembly for the purposes of the 12/12 warranty. You've heard dealers tell owners to learn to drive and gave them 2K bills? Only the facts of the warranty contract can be dealt with, not speculation or innuendo. If you think that Chrysler should violate their warranty contract and try to make the OP pay for his clutch, give them a call. I think that this thread has moved beyond facts, to now fiction.

Again, it's just not replacing parts out of pocket. Read the above info. I'll re-quote it: "Mopar parts and Magneti Marelli Offered by Mopar parts replaced on an FCA US LLC vehicle still covered by the FCA US LLC New Vehicle Basic Limited Warranty are warranted for the remainder of the 3-year/36,000-Mile New Vehicle Basic Limited Warranty, or for the Mopar 24-month Basic Limited Warranty from the original installation date, whichever is more favorable to the customer."
Read the top line again: Installed on vehicles or over the counter (In warranty or out of warranty as indicated in the above paragraph).

Just got a call that the clutch has came in and I go Wednesday to have it replaced. The woman who called just makes appointments had no clue about warranty so I will ask Wednesday after it gets worked on. It would seem that common sense would believe the part would carry the same warranty as the factory part would have and it would start a new 12/12. But again common sense isn't used to commonly now days. Also if a dealer would tell me "learn to drive" then they better be ready for a damn ear full when it would come to a part under warranty.
