If an automatic JK needed to get towed by a tow truck (not a flatbed) on its 2 rear/front wheels, what is the correct positions for the transmission and transfer case?? Should it be set up like it's being "flat towed": Transfer case in neutral, transmission in park?? .... or other?
Cannot tow with only 2 wheels on the ground. You can flat tow with all 4 on the ground. Follow the instructions in the manual for recreational flat towing.
Typically you'd keep it in gear for the direction you're being pulled and give a bit of throttle to help with the recovery.
