I don't use the back seat. I break down the doors to two pieces and lean them up against the tailgate with a bungee cord holding the doors from tipping forward. It works well and my windows don't get scratched up.
I have a storage bag for the uppers. I added a couple of pieces of felt to wrap the uppers in so the windows don't get scratched. I store the uppers in the bag and put them behind the rear seat along with the lower doors. I have an LJ so there is a ton of room back there, but they would still fit in a TJ.
