So,my 2014 JK has been called up for Maryland emissions. I have a Flashpaq tune on it.
Question: Is it recommended to reset to factory if Emissions is going to hook into the ODB port? I have never done emissions with a non factory setting on a vehicle.

They won't notice anything. Restoring to factory would actually be detrimental because it will reset all the readiness monitors and for that you will fail.
X2. The readiness parameters take awhile to be set for emissions testing. If you go back to stock and you have it tested too soon one or more parameters will show not ready on their equipment which will then be a fail.
I just had my truck smogged in California and they could tell there was a tune on it and they had me reset and then I had to drive 50 miles so they could smog it. So I don't know how your state goes but that is a possibility
