A Few TJ Problems

I have had my TJ for two weeks,but couldn't drive it until last night because I was waiting for the previous owner to get the title in the mail,so we could transfer it. Now it's mine, & I have already noticed a few problems. It has an exhaust leak & sounds like crap. I think either the manifold is cracked, or it might be leaking at the manifold flange. I laid underneath it, & what I can see of the exhaust looks good, but I can't see up to the manifold. I have to get it up on a lift so I can see everything. Are the 2.5L manifolds known for cracking?
The other problem is the trans (3 spd auto) when coming to a stop, it shakes & shudders like it is going to stall.When pulling out,the engine RPM will raise up for a second, then it will clunk like it is dropping into gear,then it will finally move forward.When putting it into reverse,nothing will happen for a few seconds,then it will clunk & go into reverse. I plan to take it to a local trans shop to have the trans serviced & have all of the driveline fluids changed. Are they going to tell me I need a new trans, or is there another part that usually goes bad causing this shifting problem?

It's not uncommon for a manifold to crack on a wrangler i've seen it quite a bit. As far as the tranny goes a tranny shop would know for sure but it could be a vaccume problem or the clutches in the tranny could be going. How many miles are on the tranny?

not sure if this will help... but when i got my 97 tj 2.5L it sounded like crap too.. 3 of the bolts holding on the manifold were rustes off on mine causeing some seriouse leaks lol. so you might wanna check that (just open the hood and make sure all the bolts are there) also it could be the donut where your manifold meets your muffler...

The Jeep has 98,000 miles on it. I doubt the trans has ever been serviced. The fluid is dirty but doesn't smell burnt. If the trans shop says it needs a new one, then it will get one. I want this to be in good shape before I let my wife drive it.
I have not had this up on a lift yet to see exactly where the exhaust leak is, but I am going to guess it is the manifold or the donut. I can't see much of the manifold from up top, because the intake manifold comes out over the exhaust manifold. There is black soot around the part of the manifold that I can see though, so I know that is leaking, but it's not leaking bad enough to make a noise. Like I said in my first post. I only transferred the title yesterday, so I have not driven this very much yet. Now that it is officially mine, I am going to go completely over it to see what all it needs.

Depending on the year, the older jeeps were known to have manifold problems. there was a recall on them stating that carbon would build up in certain areas of the manifold. But i have heard a few people and their exhaust leaks. it is not uncommon.
