Avoiding or fixing rust spots

'04 Columbia Edition. Black.
Saw a couple tiny spots of rust here and there...how can I patch up some spots and avoid it in the future? What will I be looking at for cost? Get some bad weather here in central NY, but at least shes got a spot in the garage when I'm home.
Had a '94, from '03-'10..rusted bad. Front fender even came off. Had a little help from a certain "I can fit through there....#@$#, no I can't." incident lol.
Bought it cheap and beat it up...would like to avoid that this time around!
