body seam leak

My jeep is leaking water into the passenger side floor. We sealed the cowl, the heater fan, and some hoses. And it's still leaking. I was actually able to get in and look for the leak while it was raining today and it appears to be coming out from underneath where the roll bar bolts to the floor and at the body seam right next to it underneath the door. It is pooring in at the body seam.

Question: What is the best way to fix this? It is not beyond me to just throw some silicone in it and be done with it. But I don't want it to start rusting from the inside because I did a quick fix.
