Sport: 4.0l I6 engine will say 4.0L sport on the side under the windshield

Se: 2.5L I4 engine will have no decal

Sahara: 4.0l I6 engine this is the only differently looking one of the three as these have the same colored fender flares as the body and has a Sahara decal on the side

Oh. I usually work with older tjs.. Then what would be the difference between the se and the sport from 05-06 if you upgraded to the 4.0?

Most parts (body, frame, suspension, axles, trim, etc) "will cross over" except for the I6 specific motor parts.
