do the keys need to be programmed?

I have a 2005 jeep wrangler, I have replaced the ignition and still not able to start the jeep, do the keys need to be programmed? I also have noticed the jeep has a plastic "key" that plugs in under my dash. were the jeeps equipped with a "anti theft" device from factory?

grey key = factory anti-theft system (SKIM)
black key = no SKIM

SKIM "Sentry Key Immobilizer Module" install -

the jeep I bought was a theft recovery, if the jeep had it at one time and when they attempted to steal it if was removed would that keep my jeep from even turning over now.??
