I have heard good things with the zone 3 inch lift. I just want to know, what is everything I need to install for it to run smooth. I plan to go with 33 inch tires. (2001 4.0 liter sport manual transmission)

The Zone 4.25" Combo lift would be a lot better choice for 33" tires. 3" of lift is the bare minimum of lift needed for 33's if you keep it connected and on the street.

Both of those lifts are complete, although a Metalcloak front adjustable track bar would be a great upgrade with either, it's not mandatory. You will need to reset your toe-in after installing any lift, but you can do it yourself in a few minutes with a tape measure.

I went with the zone 4" kit on my LJ. Kit came with everything I needed. I did end up borrowing a spring compressor for the front springs. Hardest part was getting the new lower control arms on the front hooked up. After the lift I needed to get an alignment. That was pretty much it. I tried running without the transfer case spacers for a day, but there was a noticeable vibration around 50mph so I went a head and installed that too till I can get a yse kit to install later.

Nope, the Zone kits come with rear track bar relocation brackets.
No need to adjust drive line angles on either. The 3" kit comes wit a t-case drop, and the combo lift comes with a motor mount lift. Both of these items angle the drive train to keep it parallel with the rear pinion angle which is slightly raised by the taller springs.

I say this because I've had an RE1600, and my friend got the Metalcloak. I was expecting to be impressed but it's basically the same thing. The only reason i ditched my RE1600 is because i was gifted a really nice trackbar. Save yourself $35.
did the RE1600 get redesigned recently?
