Welcome... I would go with some warm water and what ever soap you use to wash the jeep and a soft brush and just take your time with it.

Welcome to the place. Mildew is tough. Bleach kills it, but will destroy your top. Vinegar might do it, but I'd do a patch test somewhere that you can't see it. Soap might work, but I'm not sure. Mildew is a pain.

Whatever you use, make sure you rinse it really well so that it doesn't react with the sun.

just out of curiosity do bendable soft top wrangler windows get foggy? My old car used to have a bendable soft top rear window and if you wash it with soap it would get foggy little by little. The worst part is the soap does a chemical reaction with the stuff the windows are made from and makes the material it self foggy so no matter how much you wash it, it stays foggy and would need replacement.

they make soft top cleaner and plastic window cleaner and polish, it helps a lot to have the polish it takes away most of the small scratches and helps protects it from further small scratches.

You must kill mildew and the safe products for doing that include Lysol and Pinesol. It'll take multiple applications over several weeks to finally get it all killed. Once the mold/mildew spores are dead, take the top to the local coin-op carwash and use the high-pressure soapy setting to clean it deeply. Once you're done, a thorough coating with 303 Protectant will make it look as close to new as possible. You can find 303 Protectant (it may now be called 303 Aerospace Protectant IIRC) in most RV supply stores or in the 4Wheel Drive catalog.
