Just lifted TJ, need help with a few issues

2002 TJ 4.0L 3.25" RC Front Suspension Lift/2.5" RC Rear Suspension Lift

Over this past weekend me and a buddy installed a RC lift on my TJ, overall it went real well without to many complaints. However one issue, is that when I took out my front bumpstops for the coils one of the bolts that held it in had stripped so it would not go back in and the other just wouldnt go in at all, even after we used a jack to press it up in there. Being that we were losing time to do it and I had to drive it the next day for school/work I decided to run without the bumpstops (driving very easily and no offroad) until I could get a day to rethread the holes and install them.

My issue now however is that I need an alignment, pretty badly. I planned on taking it into an alignment shop tomorrow morning and have them align it, but my only question is, when I go to install the bumpstops (most likely this weekend), will it have to be realigned once again? I dont have enough space to thread a hole and install the bumpstops with the coil springs in there (unless someone knows a way how to do it with the coils in there) so I will have to remove the 2 front ones and then install the bumpstops. If I remove the coil springs after it has been aligned and reinstall the bumpstops, will it have to be aligned once again or should it be good?

Again I know this is something I should have taken care of before even finishing the lift but I had to have it done in a certain time frame and I didnt think it was going to take as long as it did since I left myself with 2 full days to do it.
