Knocking Noise...

Alright jeep brothers and sisters!! Here is the problem, I have a 99TJ sport 5 speed, while driving you can here a knocking noise from the underside. Thought it might be u joints but after driving doing some minor trouble shooting i found out that it only does it while in gear. if i drive and push the clutch in noise goes away, but if i put it in neutral and let out on clutch it still makes noise.. please let me know of any problems anyone has had like this, or if you just have any ideas to what the problem might be... Thanks everyone!!!

I think mine does it, but its a jeep and makes lots of noises that I dont really worry about... haha. can you feel anything hitting/vibrating when your driving. and is it from front or rear.

Can you reproduce the noise sitting still?
If so I'd say you have a throw out bearing going bad.

The noise is only while driving in gear. I can drive at say 40 push in the clutch put into neutral and let out on clutch still makes noise.

jeep transmissions, especially the nv3550, are notoriously noisy. noisy enough that people often think there is something wrong when there isn't. noisy flywheel to be exact.
