Unhappy Motor work needed

I am new here and have a 1998 Wrangler TJ with a 2.5 liter 4cyl. I am pulling the motor out this weekend in order to find the loud tapping and knocking coming from it. I am thinking it is a broken piston shirt from reading about other people having the same noise issues. It runs smooth and have it looked at by a mech. friend of mine exp for 20 years. Not the head lifters .rockers or spings.
I was wondering if there were any pointers or advice i could get from any one out there that has pulled a similar motor in a wrangler. Mine is all stock with out any modifications done the drive train or suspension

That little four pooper is simple as hell. Best advice I can give you is to spring for the tech manual. It has all the specs to help you determine which parts are retainable, bore specs, rod clearances, ect.. The parts are just that, Parts. If you have a basic understanding and can follow procedures you will do just fine. If you have to bore the block that can get a little stickie. Depending on the support in your area I will recommend boring all 4 pistons, but have the new ones on hand so your machinist can bore the block to fit the pistons. I tend to mate componants together for longevity as opposed to the general .010, .020 ect... you get the point
