Need Help - Rusty Frame on a 95 Wrangler - Can I swap to a 99 Frame?

Here is the story. Let me be the first to say I got what I deserved. I purchased a 95 wrangler off of ebay sight unseen. I know, I know, bad idea. Lets move past that part of the story. Jeep arrives and it is a RUST Bucket, frame is almost rusted through. I spent several thousand dollars getting this jeep mechanically sound.
New Break lines, calipers
New AC system
New Electrical parts
New Alernator
New Water Pump and radiator.

My question is can I use a Frame / Tub from a 99? WIll everything alighn?

97-06 are a completely different jeep than your 95. You are probably gonna have to find a frame/body that is pre-97

I know they are different, but are they that much different? I understand that I may have to change the motor mounts, but wouldn't most of the other things match up?

Well one has leaf springs and the other coils/shocks.

I dont know everything down to the specs, but like Jp90Talon said, one is coil and one is leaf...all of that stuff is attached to the frame. IF the frames happen to be the same or close to the same, you will have to modify all of the suspension as well.

You're better off getting rid of it and getting a better jeep. I would say that it is probably doable but what's the point in putting a YJ body on a TJ frame. You would be better off finding a non rusted YJ frame to swap the body on to. Is the body better than the frame?
