On jeep horizons there was a list detailing the differences in trim packages that I've found to be helpful. I just don't have the link handy.

Edit: found a useful link that details some of the differences

This is what I think I did not research it though
SE is a 4 cylinder
X is a base 4.0 black fender flares
Sport has the 4.0 and a trim package that includes extra wide fender flares and rocker guards painted to match the jeep
Rubicon has the extra wide painted fender flares dana 44 front and rear with air lockers and f&r disk breaks a 4:1 transfer case and rock guards
Rocky mt. I believe is like the sport with some type of different trim package and different stickers. Not sure what.

SE is the four cylinder, I think the X has slightly fewer options than a sport. And the sahara is the one with the body colored flares. I believe the X could be had with a Dana 44. I know that sports and saharas could have a Dana 44 from the factory, and they could also have 3.73 gears.
Anyway, hope this helps.
