Well if it was fine before, I would say to make sure it is completly leveled. I just got a hard top for mine, and the previous owner said it it's not completly flush you get that effect.
I'm no expert but just a suggestion

Well before I took it off it wasn't "air tight" but I could feel wind coming in. And when I put it back on it became louder than before. Kind of annoying

Check how it sits on the windshield. Also what in the condition of the weatherstripping on you windshield??
It may be poping out in the center.

One thing that can help insure the front seal seats properly is to move the top as far forward as possible and clamp the front to the windshield first, then install and tighten the rear nuts and bolts that hold the hard top to the tub. If the rear nuts and bolts are tightened first, that could prevent the top from properly snugging up to the windshield seal.

Thanks everyone, as for the cracks I cut a whole in the inner side with a grinder and beveled out the inside of the crack applied fiberglass and resin then on the outer shell I also grinded it down applied bondo and sanded that down smooth, then slapped some paint on it. I should have taken pictures but I was in a hurry to get things done, sorry =/
