Lightbulb Time For A Swap, Input Wanted!!

so i bought my jeep last year and its a 99 tj with a 2.5 l 4cyl auto, so far i put a 2in suspension lift and put 31s on it. i really cleaned it up but im still suffering from a lack of hp. on the highway its awful im running about 3k rpm going 60, off road its not to bad has some good torque but when going through mud/water it really struggles.
time to get the point, so i wanted to swap a 350 in it but its too much work and out of my budget. so i was thinking about putting a 4.0l straight 6 in from another jeep.
anyone have any experience with this or have any links of someone who has done this swap. what do i need to replace what can i keep? would it be better if i moded the 2.5 to get more power? and finally should i keep the auto or switch to manual?

I'm sure if you were to do a search under "search", and type in 'engine swap" you will find a lot of info.
