I'm assuming you're starting from stock so here's what I would do from there. My personal top 5's won't help you at all since I'm so far from stock.

1) Protection for the vulnerable areas--oil pan, steering box, stock tie rod

2) Raising the clearance-robbing areas--gas tank and belly

3) Traction--good tires and a locking front diff at a minimum (full case or lunchbox)

4) Improving the stock suspension deficiencies--too much deflection, weak arms, front sway bar. Replace stock control arms with arms that use JJ's and replace stock sway bar with Currie AR.

5) Body protection--a good set of rocker guards will keep the tub nice and straight

There are so many things that need addressing before the cliche 'lift' answers, blah blah blah. The stock suspension, in terms of geometry, performs better at stock height than it ever will with taller springs and longer shocks. Improve the components, gain clearance where it matters, and address things in a logical manner and you'll have a very nice rig that works better than the cookie cutter rigs.
