I am new to the wrangler soft tops and am assuming I am supposed to have a retaining box/ holder to lock these together and zip the window up as I believe it is missing? I ordered a fix it kit and have two zippers, I do not know how to zip the window up. Pictures would help me too!
Okay, If you have the pulls on the top, move them both over to the left (driver's side) bottom. They should not slide off of the end.
Slide the bottom section of the window zipper into both of the pulls until those 2 metal pieces shown in your pics are even at the bottom.
Hold the bottom pull in place and start zipping the upper one up and over to the right.
You should end up with one pull on each side.

Yep that's how you do it. Put one pull on top of the other and put the silver piece on the soft top side into the pulls until its even with the window silver thing. The bottom pull stays and zip the top one all the way over to the bottom of the passenger side. Then when you just want to roll up the window and not remove it just pull both pulls up and into the top past the straps with the buttons.

Yep, as described above, with window out, start at driver's side with both zipper pulls slid all the way together. Window zipper fits through both pulls. Make sure you have it all the way through both before you start zipping the upper pull. A second person to holding the window helps if you are doing it for the first time. I find it easier to get around the corners if the top is unlatched, but not unhooked from the header. You can pull down on the rear frame bar to make a little much needed slack to get zipped around the corner.
The second zipper pull that remains down on the driver's side is for rolling the back window up, or providing easier access to the rear of the Jeep.
Good luck. A little wax or zipper lube helps a bunch also if you are having problems.
Thanks a lot guys, I'm going to try this when I get outside as I was thinking this was the way it worked. I may have crimped in the zippers facing the wrong way as well Are the zippers supposed to be facing away from each other like this ( as if these were both on the left side)?
