Soft Tops

I am considering getting a (best top) soft top for my '89 YJ. Can anyone tell me when you add a soft top can you put the hard top back on without removing the soft top? Or do you have to take the soft top off to put the hard top back on?

Not sure if I am picturing it exactly as you are describing, but the way I see it is yes. The hardware for the soft top would get in the way from allowing the flush fit of the hardtop. Hardtop owners usually just throw on a bikini top to avoid the hardware problems.
The actual top itself woulnt fit under the hardtop either because of the way that the soft top "folds over" the lip.

Nope, its all gotta come out. Simple physics.... 2 objects can't occupy the same space at the same time..
Mounting points are the same, hardware gets in the way...
But it could work with something like the Rampage or Softtopper type top.. No hardware on the back half, hooks to your "roll bar", but I ain't gonna try it, cause if you're wrong you just jacked up your new soft top (or worse, F+#@ up your hard top too...) Just do it like the rest of us, fold it or hang it....
