If your windshield is damaged (badly pitted or cracked), what I would do is as you are prepping the rest of the Jeep for paint, have the windshield company come and remove the old windshield. Then you can check carefully for rust on the inside channel.
If there is any rust other than very minor surface rust, I would replace the windshield frame.
Once the entire Jeep is painted to your satisfaction, then have the windshield company come back and install a new windshield with a new gasket.
Rust in the channel where the glass sits is all to common. An aftermarket windshield frame is cheap enough that it doesn't make any sense to attempt to patch the rust.
Search this forum for hints at getting the windshield frame bolts out without having to drill them.
