New stereo set-up in my JK?

Im looking into maybe doing a new stereo set up in my 2011 JK that has the 7(something)N head unit in it now. Im looking at the whole Head unit, Speakers, Amp, and Sub set up.

What parts should i look at? I would like to keep as many stock functions as possible (steering wheel controls and console usb port mostly), i would like a touchscreen so maybe later i could add a backup camera, i dont need the Nav, needs bluetooth, and i would like for the sub to not take up the whole back and be easily removable if i would need to cary a lot.

I'm not quite sure what advice you're looking for. There is a huge range of head units out there, and there are lots of features that you may not be aware of that you might decide you really want - Pandora, Sirius, app-level phone integration etc. You also didn't say anything about budget, which will drive an awful lot of things.

As for the downstream set up, again a lot more info needed before any sensible suggestions can be made. What are you wanting it to be? Producing a Jeep that sounds good with the roof off is a very different prospect to a competition level ICE build. Again budget will determine much of this, but also the type of music you listen to. If you live for dubstep and rap, you'll build it differently to someone who adores Chopin and Stravinsky.
