I recently made a box for the back out of 3/4" MDF wood. I got the plans from Patrick, as he made a great looking one.
Theres the link for the dimensions. You might have to do a little trimming and occasional filling of gaps but its a great design. Both of us put a 10" JL 10w0v0 In there and it sounds pretty good. I used a kicker amp, but it seems you already have your subwoofer idea down. Hope this helps!

I have a similar issue. I picked up my 2003 rubicon a couple months ago and just happen to have a JL 10w3 and amp in my garage from my previous car. since the "trunk" area is pretty much useless, I wanted to put the amp/sub back there. Anyone else running a sub that big in the back? all I can find are shallow mount enclosures. Car audio is the least of my interests and if it doesn't fit I'm just going to start selling off my audio equipment but I'd rather use it if I can.
