GM 5.3 - might as well get two extra cylinders.
6L80E tranny
atlas transfer case
Skip the paint and bedliner - be a man
Get some Mastercraft Baja RS seats

Haha! Thought about making the bumper - but I'm not that confident in my welding skills yet...
I thought about the D60s as well - still debating, though kinf of leaning towards the 8.8...
I don't really want to go with a V-8 due to cost and fuel economy. Plus, I might just part out my S-10 and use that 4.3L - it's a Vortec too...
I'm still at a major debating stage with the tranny and T-case... I'll add the ones you suggested to the list.
I like my stock YJ seats - personally, I think they're just about the most comfortable seats I've sat in, in a vehicle. Though many others would argue the opposite. I'm weird.

Mastercraft seats are awesome! You have to find a place to try one out.
More parts/support for dana axles
I just sold a '11 chevy half ton 2wd w/ the 5.3 and 6L80E that was getting 20-22mpg's

If you like your seats then you can get 'em re-done and save some $
