So it rained hard last night and I left my top off by accident...now my jeep has that musty smell, and its supposed to rain for the next week...and suggestions on how to keep it from getting that permanant musty mildew smell?
I don't have any advice, just empathy. Mine got caught in the huge storms we had in Virginia, but I was fortunate enough to take advantage of every sunny day we had. After about four days of no lid, it's fine. I hope someone has a good answer for you.
Yup, take the carpet out and dry it.
If you can park it inside, do so and turn a fan on it.

A couple weeks ago we had hard rains for 5 days straight, and somehow my carpet got soaked too (I did find 2 missing floor plugs and replaced them) I pulled mine out, (with the intention of putting them back in after they dried out). But I decided that I like it better with them out. That wet carpet smell won't happen again and it's much easier to clean inside the jeep now.
I had one screw in the cup holder on the center console, the rest were just snapped in, and pulled right out.
I heard that you can lay a couple layers of dry newspaper on the wet carpet, and it absorbes the funky smell from the carpet without removing the carpet. I haven't tried it though.
i use to work in a service dept. at a jeep dealership and i could not count how many newer jeeps came in for leaks...i think the worst thing jeep has ever done is try and make a luxury ride out of a jeep and throw a 30 to 40 thousand dollar price on it..
I didn't throw out my carpet, not with the water on the floor or the time it had dead-meat juice saturating it (don't ask, I have no idea, and no one else seems to know). I cut it out, shampooed it with laundry detergent and Oxy Clean, rinsed it really well and hung it out in the sun to dry for two days. Scrubbed the floor with Comet. Put it back in. No smell at all!
