Drivetrain thoughts...

I'm thinking about my drivetrain to put in my 89 YJ that I'm rebuilding. I'm looking for a Dodge 360 motor and thinking about transmissions. I've currently got a 4cyl and AX5 so using the existing tranny isn't an option but I want to stick with a manual. What do you recommend for a transmission and TC behind this motor?

Would there be any advantage or disadvantage to pulling the entire drivetrain from the engine through Transfer Case from a donor truck if I can find one?
