TOPS: There are a lot of options for your TJ out there. There is an emergency top that sounds like what you are looking for. Check with Quadratec or 4wheelparts for that.
You don't really need your door surrounds unless you have your windows in.
DOORS: Bestop makes an element door that is very versatile. It comes as a set of rail doors with available enclosures, bags and soft uppers. You basically build your own half doors any way you want.

Hi, I'm Heather from Colorado. I've liked Jeeps since I was a kid, and have always been fond/nostalgic of the inline six sound/feel. In 1993, right before I got knocked up with my first kid, I swore my "next car" would be a convertible. That was three cars and two kids ago...We got hooked on the (mild, easy) off-roading last Fall when my husband came home from Iraq and we bought a new F-150. It made for interesting off-roading, as it's a super-crew... We thought we'd get a cheap Cherokee, instead of me sucking all of the wind out of the Ford cab any time anything got a little dicey (to me) on the trail and I had visions of calling to use the Gap Insurance... I also put my 2004 SVT Focus up for sale, so I could finally get my "convertible" - a CJ-7, as that's what I remember as a "real Jeep" from childhood. I couldn't part (yet) with my SVT (and couldn't find THE CJ-7 on Craig's List), and I wound up with a 2003 4.0L Sport (81K miles) - and now my husband has completely forgotten about the $2K beater Cherokee and he wants to put a lift and tires and blah blah blah blah on mine for this summer. Pretty sure we won't be affording that right at the moment, but he can dream.

I am trying to decipher all the top options. Mine came with full hard doors, and a soft top. I'd like to get the half doors, so I can remove all the extra door surround stuff, but I'd like some kind of a top that I can have just in case it starts to rain while I'm at work, or on the way home - does such a thing exist? I've been looking everywhere, but I think I'm too new to really understand what to look for.
